I would say animal kingdom. My two year old loved looking at the animals. He loved the huge fish tanks. The rides in dinoland were also good for little ones. My son also enjoyed the bird show. I also recommend Tussker house for breakfast. They give the kids musical instruments to play with and dance around.
Second I would go with Epcot. There is Nemo here. All little ones love Nemo. My little one also enjoyed the garden boat ride. I would also recommend lunch at Garden Grill after all the little ones love the character interaction.
